Why are class annotations spread over several files?

In commit d652033, annotations (and changes) to two classes are spread across src/ontology/edits/oeo-physical.omn and src/ontology/edits/oeo-shared.omn . Is there any system to which annotations get stored in which file?

Changes to the ontology usually get stored in the file you edited. In commit d652033 you probably edited oeo-physical so most of the things you added are stored there. In this case, there are also some changes in oeo-shared because the annotations were already in oeo-shared, you just edited them.

I did edit oeo-physical.omn, thinking that these classes would be defined in there. And it did contain some of their annotations

So was it random that these annotations were spread across two files in the first place?
Should they be consolidated into one file?
Is there a way to find out which class gets annotated in which file, other than greping for the OBO Id?

As per #719 (comment), apparently so.

For future reference, this can be done in Protégé using
Refactor → Copy/move/delete axioms → Axioms by reference → (select axioms) → Move axioms → Existing ontology → (select file)

Yes, Protégé can be confusing sometimes where it puts which information. The goal is to have all attributes (annotations, relations, etc) of one class together with the class definition in the most appropriate file (see modules of the OEO).
