I'm using multiple instances of this application for convenience in cases of me needing different settings, but the shortcut keys will automatically become the same. Is there a way for me to fix this inside any of the files?

Interesting question. Hotkeys are global by definition. It will be quite tricky to separate hotkeys by what window gets focus. Furthermore, auto-clicker logic implies to listen to hotkeys even when minimized. I think the best way is to simply block a second instance from running.
