I'm having problems with my controller as well. I have a wired Xbox 360 controller, and it works fine elsewhere. I'm using the Flatpak version of the app and I tried to mess around with the app permissions in Flatseal, if anything there would have enabled the controller (enabling everything didn't help). I'm using Pop OS 20.04.

Funnily enough, Asseto Corsa's settings menu identified my Xbox 360 controller, but even there I was unable to rebind buttons.

I cant get (ANY) controller to work with flatpak with all permissions, snap or through the browser on linux. This issue didnt start until about 1 week ago and I can reproduce this issue on any machine with Ubuntu, Debian or Batocera

Does the controller not work in the GFN UI or also in games?
It's a known issue that it does not work in the GFN UI (explained in #214), but it should work in-game after doing the tweaks from the wiki.

I believe this latest commit should enable controllers to now be detected in Flatpaks.

Can confirm the issue still exists with an AppImage installation. I have an Xbox One controller that is wired and it is still not detected, UI or in-game. I can confirm that standalone Chrome detects my controller and can see inputs from it.

I can add, that Logitech F710 works in both Xinput and Direct modes. I've also tried GameSir Nova Lite, which doesn't work in any mode. Neither GFN GUI nor any game.
