Please see init-plato. We need a process to integrate plugins in existing projects. I am not sure if this is something we can handle within the generator since we need to add them even after someone has initialized a new project.
Apart from that plugins can have versions.

So an INIT plugin ist just a Grunt task configuration?

Scaffolding things after initialization is no problem that is what sub-generators are for.
What bugs me about the plugins is that they have to be copied manually. Can't they be managed via Bower or npm?

Yes, an INIT plugin is only an extension to the Grunt tasks usually. Please also see use-init/init#67 for that which is also about the solving the manual copy process. Happy to hear some input over there.
